as an experiment I modified cliquer.pyx in the graphs folder and ran
sage -b. It was updated and cython compiled it and copied the file to
the appropriate place. I was wondering what files I have to edit to
get sage to recognize my cython file?

Edit SAGE_ROOT/devel/sage/module_list.py

this step unnecessary.
