Aha! I did some further investigation and found that I had the following line in my ~/.bash_profile file
MAGMAPASSFILE=.magmapass However, it should have been MAGMAPASSFILE=~/.magmapass so that's why it couldn't find it because it was running in a directory not my home directory.
