No. The upgrade from the old notebook format to the new one should
work completely automatically. There are no manual steps that should
be required, and really nothing manual that you can do.
Anyway, based on what you've written above I have no ideas and this
doesn't remind me of anything I've seen.
Before doing anything, make sure you have a good backup fo your
sage_notebook directory, just in case.
You could try:
* Install from source a clean sage-4.3 (say), and try upgrading the
notebook store using that instead:
http://sagemath.org/src-old/sage-4.3.tar
Obviously, you should delete sage_notebook.sagenb first.
* Make a tarball of your sage_notebook directory available to me.
