Thanks William, works great - I now have my full simulation and analysis pipeline running in a notebook. I'm having some issues with the Matlab instance not retaining functions loaded in from Matlab toolkits (even from calls in the same notebook cell), but I assume this is a Matlab problem and I have hacked my way around it by just changing the order of calls to toolkits. If anyone has any ideas about why this might be happening though, please let me know.
I have visions of nudging everyone working in large-scale neuro over to Python based systems (as opposed to the default of Matlab), and I think Sage provides a key piece of the puzzle for doing that. I hope to contribute an spkg soon.
