Hi As far as I can see the sage community is aware of jmol problems and one GSoC project is rewriting 3d in javascript.
However, for the record, Ubuntu is no longer distributing SUN java, due to and end of a licensing agreement. So openjdk is now preferred, and though icedtea-7-plugin exists and I have not tested it on Ubuntu 12.04, google shows up jmol and icedtea-plugin errors.
