Why are you installing Sage 5.5 and not the most recent version? I'm not saying this would solve your current problem, just want to know the reason.

However,
when I try building not as root I get a [Errno 13] Permission denied:
'/home/user/.sage/ipython'.
What most likely happened is that you once installed or ran Sage as root and then root created that directory and owns it. You should run the command William mentioned to fix this.
