 Both of you, please make sure you are using the most recent version of the
 patch (from around the time I posted to sage-devel).  Sorry for the rapid
 iteration---your feedback has very helpful.

 1. Transparency: this should just be an option to show now, so this should
 work:

 {{{
 sage: plot(x^2, (x, 0, 1), transparent=True)
 }}}

 Of course, in a web browser, you will "see" a white background through the
 image.  If you save the image, you can "see" the transparent background.
 Your viewer may not be showing you the transparency easily.

 2. Deprecations: Just delete (or update) your .sage/matplotlibrc file.  If
 you haven't touched that file, then deleting it is fine.

 3. scientific notation: I switched to using the "old" matplotlib tick
 formatter in the most recent patch.  I'm not on a computer that has 4.1.1,
 so I can't test what you are seeing at the moment.  In any case, it will
 be really easy to do whatever you want with formatting ticks once this
 patch goes in.
