 Would it help to explicitly delete (or explicitly clear) the "bad" weak
 dictionaries?

 If it does, one could proceed as follows:

  * Introduce a function that returns (usual) weak key dictionaries, and
 stores a (weak?) reference to all the weak key dictionaries it creates.
  * In sage_quit, explicitly delete (or clear) all the weak key
 dictionaries in store.

 Your suggestion to create a new a safe weak key dictionary sounds like
 much work to me...
