WAN connections will definitely add delay particularly if you are using the native disk space checks. Since these require credentials and a login sequence a lot is going on. You may want to use SNMP checks instead and see if the performance improves.
Again do the registry change. I have mine set to 30ms but I would lower it incrementally(100, 50, 25 etc) and test performance before going lower.. With 1k checks your losing approximately 4 minutes to time between checks. Multi-threading will help in most instances where there is any delay in the response plus the ability to run more than one check concurrently. Getting SA to do this is happening but is a lot of work. Look at non-critical items that do not need to be checked each cycle(disk space, printer page counts, etc. I check these once an hour.). Also minimize the number of HTML pages generated - these can add quite a bit of time to a cycle. Reduce your timeouts on checks especially if you get a lot of down items.
