this is because you are using Samba as your wins server and two instances of nmbd are started. when you run the shutdown script it doesn't find the second one cleanly - perhaps because another one is respawned as the first is killed? if you run the shutdown a second time it kills the final nmbd.
write you own shutdown script is the answer using something like killall.
