Recent versions of Samba default to the bind DLZ backend instead of the flat file backend. Also, the Samba developers apparently want to deprecate the flat file backend. I have not checked the howto you're following, but it probably expects the flat file backend while the provision step is provisioning the DLZ backend. So either you should call provision with the option to use the flat file backend, or better just use the DLZ backend in which case you don't need to copy files to bind's directory.
