Sometimes things appear to get a little confused if objects have been moved around. It often helps to run:
git clean -x -f -d I've had times when I have actually removed the entire samba-master directory and pulled from scratch. Obviously, this assumes that you haven't actually made any source changes or applied scripts outside of git.
