First: Linux distros usualy use /etc/pam.d/pam-enabled-service-name. And the very nice ones would point in this file to the /etc/pam.d/system-auth, providing a single point of configuration. Second: What is your configuration? Most importantly the passdb backend = ... line of your smb.conf?
