I just upgraded a 2.2.8a installation to 3.0.1. Everything seems to go well, with the exception that the Win2kSP4 clients no longer apply the policies in NTConfig.POL. It looks like they never even ask for the file, which makes it seem like a Windows issue, but perhaps one that others have faced.
