Exactly for the problems you've seen.

Despite what NetApp sales reps try to tell you, NetApp
filers work perfectly fine in a Samba domain. Just create a
Samba PDC backed by your LDAP (domain logons = yes should be
sufficient), join your NetApp box and you're in.
