As noted in that biostars thread and as the "Continue anyway" suggests, that
message is benign: there is a small memory leak, but mpileup carries on
unaffected.
So (unless you're saying it leaks massively with thousands of those messages
and later fails due to memory allocation failure!) there is something else
unrelated that is causing the abnormal exit. Are there other error messages?
What does your mpileup command look like?
