No matter on that - I've reproduced it now.  Fix incoming sometime,
but for what it's worth it doesn't seem to impact on retrieval which
is good.  (With samtools; picard doesn't like it, but it also doesn't
seem to like cramtools indices for my demo data set either so I think
that's a different issue.)
