So is it possible to get radb.net to remove stale entries ?
Can myapnic account be used for doing that ?

You can contact radb and also ARIN rr to update those. See irr.net (which my 
phone keeps trying to correct to irrelevant..)

you can't use myapnic for this.

but if you e-mail [email protected] with a request to remove it along
with the output of the new APNIC whois information, they'll generally
remove it.

For ARIN, you are better of asking the original owner to clean up
their entry.

So ARIN was where the original owner made an inter-RIR transfer request to
our account in APNIC. arin.net doesn't seem to list our subnets ( is there
whois DB different what it says on arin.net ? ) with them but with APNIC.

Let me send an email to radb folks in the meanwhile.
