In your case, what is probably happening is that you haven't set up the Fedex options in your "site settings" from admin. You need an account number and a meter number. Also you need to select which of the Fedex shipping options you want to use. Since you are having problems, I also suggest you select "verbose logging." Take a look at the logs when you are calculating shipping. I bet that you are getting some error from the Fedex servers. What happens when you get an error is that the Fedex shipper module declares "Invalid" and doesn't provide a price to the shipping system, so it isn't shown. Any shipper can do this, for example, if you have TieredQuantity set up, but no tier matches, then that shipper wont be shown either. Does that make more sense?
