I'll take a stab at it.

1. From the first original question you are asking if you could put the code for the various packages inside of your store directory (that is the directory created by clonesatchmo so i will assume that is how you are working). I am pretty sure the answer is yes. My understanding is that there is nothing special about the site-packages directory it just is on the python path and a good place to put things. Because of the new location you might need to add store. to the front of most of the installed apps (i.e. store.registration, store.sorl.thumbnail, etc...)

2. I don't think there are any gotchas but I haven't looked at the dependencies. Try it out and see if it will work.

3.  I'm not so sure about that.

Anyways, thats what I'm thinking, not sure if I'm right. My advice would be try it out and see if it works.
