My feeling is that I won't call this story a bug but a funny behavior.
If you skip incorrectly it's hard to change this kind of behavior --
it wouldn't make sense and probably break other things. In fact this
extra metadata could be seen as a good think because it helps tracking
the problem. This bad skipping has no effect in your script but might
create hairy problems in other script (since there is an end of track,
there could be an unexpected switch, a crossfade, whatever...)

I'd advise to use the second solution -- or keep tweaking your script
based on the second solution. In the future I'm still considering
dropping the replay_metadata option (I don't see anybody who'd want to
set it to false).
