If I understand you correctly, you can get this by:

1. Start in docking mode
2. Fire up the first engine. Its tab will show up as a second tab to the 
PGN notation on the right.
3. Drag the tab header to the Board tab. Now you'll have the engine 
behind/in front of the main board.
4. Bring the engines tab to front
5. Right click on the engines tab to get it's context menu. Now select 
"To Bottom"

6. If you want to have a second one, fire up the engine with your first 
engine tab having the focus.

And you're there.

Unfortunately, even if you safe the layout, Scid will not remember the 
location of the engine tab(s). So, after restart, just go trough 1-5 again.

Alternative:
1. Start in undocked mode
2. Fire up the engine
3. Drag it to where you want

... and Scid will remember it ...
