Usually, Scid stores the initial dir for File open etc. once you open a 
file and save settings. To save settings you may use Options/Save 
Options. Alternatively, you can check Options / Auto-Save Options on 
Exit to get all options stored automatically once you exit Scid. Then it 
should remember the last dir you used. So, depending on your usecase it 
might be advisable to check autosave settings or not.
