Hi,
I had similar problem with large databases. I used the following trick:
A Gzip compressed file (e.g. filename.pgn.gz) can be used with pgnscid
conversion utility.
So
1) first compress your PGN database
gzip database.pgn
2) and then run
pgnscid database.pgn.gz
