What scid version are you using?
And what browser do you want it to run in?

Current Scid 4.x version creates 3 files upon html/script export.

<game.html>, scid.js and scid.css

Without any patches to these files, you should put them together in the 
same directory on the server (do not forget the latter two).

In Mozilla this should work fine. In IE it shows fine, but cursor key 
navigation does not work.
In Opera there may or may not be problems with diagram rendering 
(depending on the board position, the diagram gets horizontally 
compressed), due to some non-compliances in the exported HTML.

Recently (Oct 20th, see this mailing list) I committed a fix for these 
problems and some other improvements, but I assume that you are not 
fully up-to-date in that respect.
