The variation window is mainly meant for navigation through a game by means of the keyboard. You may have noticed that you can go through a game by the left/right arrow keys. Now if you enable the variation window, in this window you can either use the right arrow key or enter to follow the variation you select by up/down arrows. By default variation 0 is selected so just pressing right again allows you to follow the main line.
