Yes, you can certainly tell it where to install Scientific Linux. even it that disk is a USB disk. Instructions are here

At the disk paritioning, you can have it only install on unused, or other linux partitions. Or even do "Create custom layout". I usually choose create custom layout so that I know exactly where everything is going.
