You set options for SciTE by modifying properties files. Changes
made through menu options can not be saved.

That's the same issue here: SciTE has been designed to only read the
.properties files, and never save automatically any information into
them. It is a design choice. If you want a permanent change, you have to
edit the SciTEUser.properties file and save the changes.
