Starting SciTE before opening any new file would become a bit tedious.
And you can easily overwrite your saved session if you accidentally open new file by double clicking.

There is no reason to have SciTE already running for the drag operation - just have a shortcut for running SciTE visible somewhere (desktop or quick-launch etc) and drop your file or files on it.

Neither would accidental double-clicking cause you any unintended opens or session-loss... UNLESS you had already chosen to associate SciTE with the primary Open verb on your system for that file type.
