This looks to be fixed in 0.9.5. Bug mentions d316124ebbea and d84329a11fdd,
both of which are prior to 0.9.5, upstream is marked "resolved".
A simple test here passes:
% hg init random
% cd random
% hg init foo
% touch foo/b
% hg add foo/b
abort: path 'foo/b' is inside repo 'foo'
