No, there's no support for pkg-config. I'm not sure what you mean by
high level support for MergeFlags. Is this about passing directly
command line options to MergeFlags?
Is replicating the Autoconf/Automake stuff the right way to go, or might
it be better to rethink in a SCons context so as to avoid being drawn
into features that are there because of m4 macro processing?
