There is no way to make anything work sensibly for typical users without 
overwriting the whole file. The morass of places that one can set X resources, 
some of which haven't been commonly used for decades but that still work, makes 
this problem intractable. The X configuration mechanism is insane. 
xscreensaver-demo does what it can in an insane world.

If you find the man page incomprehensible, I'm sorry. I will eagerly consider 
any better words you might suggest.

I don't understand.  Doesn't a bug by definition conflict with reality?

I too find this behavior of xscreensaver extremely annoying; partly
because the explanation of the various timeout options in the manpage is
barely comprehensible, and I'd like to experiment with each setting to
see what it actually does.  The fact that *-demo overwrites the whole
config file makes even that avenue impassable.

I'd like to keep my xscreensaver settings in Git, which I currently do
for many other dotfiles.  I want that configuration to contain a very
minimal set of settings, to just blank and lock:

timeout:0:10:00
lock:   True
lockTimeout:0:01:00
splash: False
mode:   blank

However, if I ever run xscreensaver-demo, it writes out a new copy of
~/.xscreensaver.  This copy includes all the default settings as well,
and a timestamp at the top, both of which make versioning it more
difficult.  I'd like to have some way to make xscreensaver-demo only
write out settings I actually changed from the default, and not write
a timestamp.  That way, if I run xscreensaver-demo, and change one
thing, a diff will show that only that one thing changed.
