Replying to myself:
Don't ask me why, but when any of these apps are launched from a
strace context, they just work (!?)
So here is an ugly but simple workaround (run as root, or use sudo)
# Move apps in trouble into another dir
cd /usr/lib/apt/
mkdir /usr
