nauty for some time now. We have a number of packages that are
intended to use it, but the license contained a usage restriction (no
military use), so we could not have it in Fedora.
Upstream recently changed the license to ASL 2.0

I added the option --no-backup-if-mismatch to _default_patch_flags in
/usr/lib/macros in rawhide (rpm-4.13.0-0.rc1.31.fc25). If you need another
behavior of the %patch spec file directive then you can redefine the macro
