It turns out that what I said in my last post is, in fact, exactly
what I did:
1. "show fretboards" (fretboard appear for every chord - so you're
right, it is global)
2. turn off fretboards you don't want one by one in the chord
definitive dialogue box.

That might be more of a viable option if the Shape Designer was not
completely broken in recent iterations of Finale.

Can't you just turn on fretboards and select where you do not want
them to appear and do Utilities-->Change-->Chord Assignments and
uncheck fretboards?
