Ok, this can be caused by several things.
One would be a race condition between bridge-utils and vlan, this got fixed in
Precise so it'd be interesting for you to test with Precise alpha-2.
Another could be the switch between the two machines "eating" the tags, I've
seen that happen on some cheap
Lowering the MTU to 1492 doesn't help either.
It is just broken in Ubuntu!
