An alternative (or additional) solution that came into my mind was this: The
dialogue for inserting a file at the cursor position could ask how to handle
end-of-line sequences:
( ) treat end-of-line as end of paragraph
( ) treat end of line as manual line-break
( ) ignore end-of-line, adding to the current paragraph

Overall I thought not causing the problem is better than, having the problem,
and then fix it (by search  replace).

When inserting code samples into a text document, each line usually forms a
paragraph then. When using styles, it makes much more sense to replace the
end-of-paragraph marks with end-of-line (Shift+Enter) marks.
Using search and replace, there exists the possibility to use \n to replace
end-of-line with end-of-paragraph (by using \n for text to search and for
replacement), but exactly the opposite is needed.
Therefore I suggest to had different search tokens for end-of-paragraph and
end-of line.
