For checking html files I use the option:
--add-f-html-skip=code
This avoids checking words between code.../code
Maybe you can do something similar for your problem.

TeX is different.  Such an option won't work for Math mode.  Unfortunately 
Aspell lacks support for skipping text in Math mode.  I will gladly accept 
a patch to that effect.
