I tried this for hours and there is no way (that I could find). Based on my understanding (which may be imperfect) it sounds like your flash is formatted as a Class B file system. If you want to use commands like mkdir you will need a Class C file system (on an ISR). This requires the flash be re-formatted (actually using the format command, not erase). As far as creating directories in the Class B file system, I am not sure. I have guesses but nothing absolute.
