These should be kept in CVS. zlib, like the setup root, is kept

You are correct. CVS won't actually ignore configure, even if it *is* in
.cvsignore, because it is under version control.

autom4te.cache isn't though, so I would like to add that (but not
configure).

The autom4te.cache should _never_ go to CVS.  It contains data about the 
autoconf users system and could cause false positives and false 
negatives for a different maintainer.
