Do you have a Task scheduled in Nexus to Empty the Trash folder periodaclly. Even if items are deleted they just get moved to the Trash folder, and you need to schedule a task to delete the items there as well. I personally, would recommend upgrading the Nexus instance to the latest released. Mainly because a number of XSS type vulnerabilities have been fixed. Plus with Nexus 2.x open source version it supports the P2 nexus plugins. When I restarted, Nexus wrote a lot of Exceptions in the log. The first exception was "Timeline index got corrupted, trying to repair it" See https://issues.sonatype.org/browse/NEXUS-3929 The solution was to delete the sonatype-work/nexus/timeline/index/ folder.
