Bug#573942: Bug 573942

2010-03-16 Thread Philipp Benner

The library in libtacacs+1-dev does not provide any functionality of
regexp.c. It is
merely used for tac_plus. So the manpage should be removed from that
package.

The same is true for docbook-to-man, so we should both remove that file.

Philipp

Bug#493624: zoem: segmentation fault during translation to html

2008-08-04 Thread Philipp Benner
Hi Tobias,

thanks for your bug report. However, I was unable to reproduce that behaviour
with the file you've attached. In the .azm source, another file (mcx.zmm) is
included, which I downloaded from the mcx source tarball
(http://micans.org/mcl/src/mcl-08-157.tar.gz). Did you use that version as
 well?

Yes, right.

Could you also run the following command:
 $ strace zoem -d html -i mcxconvert.azm -o mcxconvert.html
and send the output to this bug report?

Done.

Could it be an arch specific problem? Since I'm using powerpc.

Cheers,

   In the two-argument invocation without additional arguments, \mcx{convert}
converts from the format found in the first file to the other format, i.e.
from native interchange to native binary format or the other way around.
When
querying with the \genopt{-q} option, mcx{convert} will output a one-line
synopsis describing the matrix in the argument. The

between the two types of concatenated output provided by \mclcm.

\sec{description}{DESCRIPTION}

\par{
The \mcl libraries make extensive use of matrices. Matrices
are used to encode graphs, matrices and clusterings.
They can be stored either in interchange or in binary format. The latter is
somewhat more efficient in storage and much faster in both reading and
writing, but the default is interchange format.
   }

\par{
The \mcl input routines recognize the type of storage they are dealing
with. If you want to convert a matrix to the other storage type,
simply specify the file name of the matrix you want to convert.
\mcx{convert} will recognize its type, and write the other type
to the file specified as the second argument.

Did you only compile it or did you actually check it? Or are there any

 QA upload.

For this file it works, tested it on alpha. However, there are some
other issues (updated the patch). One I could't fix (yet):

Bug#457633: transmission: Option to bias towards downloading chunks in file order

2007-12-29 Thread Philipp Benner

Upstream decided to not implement this wishlist bug. Charles wrote:
On the surface this sounds like a good idea -- in fact, some older

can cause very unhealthy swarms. I don't think this is a good idea for

Bug#456145: Should only write changed prefs to .transmission/gtk/prefs.ini

2007-12-15 Thread Philipp Benner
I keep my home directory in version control, as a means of sharing it
across systems, keeping it backed up, and tracking changes to it. One
of the biggest problems I run into relates to applications that always
write out their entire preferences, rather than only changed
preferences. This makes it much harder to track changes and share
files across machines. Could transmission please write out only its
changed preferences, rather than all preferences?

I don't see the point here why it is necessary to only write changes. A
good revision control system should recognize what changed anyway. I
just tested it with git. After commiting all files in ~/.transmission I
changed one option:
$ git diff
diff --git a/gtk/prefs.ini b/gtk/prefs.ini
index b733d78..7f023f0 100644
--- a/gtk/prefs.ini
+++ b/gtk/prefs.ini

As you see, the diff shows only the one option that I changed. Anyway, it
is _much_ easier to write the whole preferences file. At the moment I tend
to close this bug if you don't have any objections.

Hi!

Are you going to maintain the package under the CL-Debian umbrella [1]?

Didn't think about that yet, but yeah, that would be great.

You can download a first version of the package from

(I also need a sponsor for that package.)

Cl-plplot provides a CFFI based interface to the PLplot graphics
library. The PLplot graphics library supports the drawing of many different
types of 2D and 3D graphs using a large variety of output devices including
X11, postscript and png. PLplot can also be used to make scaled drawing,
or diagrams.

At present, cl-plplot consists of two packages, one is low-level interface
to the PLplot library and the other is high-level plotting interface that
attempts to make using PLplot with Lisp easier.

The code is from a bigger project but I could reduce it to a few

It seems to be a problem with the garbage collector

genewise6.eps is a quite small eps file, maybe its a good start for

others) to produce bold text. According to the groff manual the `\f'
escape is only used for changing fonts in the middle of words. So the
`.ft' request seems to be the far better way for changing fonts in the
userinput environment. I'll try to fix this with the next docbook-to-man
upload. However, I'm not sure whether this is still also a groff issue.

Bug#414879: libcunit1-dev: curses support (/usr/include/CUnit/CUCurses.h file) is missing

2007-03-15 Thread Philipp Benner
I can't compile CUnit test executable with a curses frontend.
It seems that CUCurses.h file was lost in Debian (although available at
 sf.net).
There are no recommended packages, although libncurses or smth would be the
 obvious.

This version of cunit has been compiled without ncurses to provide a
minimal library without much dependencies for the next stable release.

I will prepare a new version with ncurses support within the next two or
three weeks.

Bug#389932: Help with menu (Was: Bug#389932: wish: gnumed --debug should open terminal window)

2006-09-29 Thread Philipp Benner
Thanks for the hint to the -hold feature but it seems to work only
for real xterm. So I have probably several possibilities:

1. Make gnumed-client dependant from xterm (which seems be
useless for most of the cases.
2. Make a separate package gnumed-client debug which
depends from xterm and contains not much more than
the menu entry and this dependency.
3. File bugs against all packages that provide
x-terminal-emulator but do not show the -hold feature
   (would this be reasonable)
4. ???

What would you think would be a reasonable solution?

Maybe this is what you are looking for:
x-terminal-emulator -e 'gnumed --debug; echo [press enter to quit]; read'

It's not a smart solution but it works.

Bug#388644: chicken-setup installs files to /usr/... which might be mounted read-only

2006-09-21 Thread Philipp Benner
Package: chicken
Version: 2.3-1
Severity: normal
Tags: patch

Chicken-setup installs extensions (eggs) to /usr/lib/chicken which might be
mounted as read-only.

http://www.debian.org/doc/packaging-manuals/fhs/fhs-2.3.html#PURPOSE31

/var is specified here in order to make it possible to mount /usr
read-only. Everything that once went into /usr that is written to during
system operation (as opposed to installation and software maintenance)
must be in /var.

I would recommend to move the repository to
/var/lib/chicken and wrote a patch which allows to change the repository
path by setting localstatedir (e.g. --localstatedir=/var).
(This patch is against chicken 2.41.)

Bug#358878: new packages

2006-09-14 Thread Philipp Benner
Hello,

to accelerate the progress of packageing transmission I started a new
try. The packages are at mentors.debian.net:
http://mentors.debian.net/debian/pool/main/t/transmission

I don't think that the mentioned license problems are major. Nevertheless,
some files are lincensed under other licenses but all are free. I listed
them in the copyright file. The only ambiguous part is the Sparkle tree
which I removed from the source package.

I don't think that there is a reason why this package should not enter the
archive.

Regards,

Philipp Benner

Bug#379604: ITP: wise -- comparison of biopolymers, commonly DNA and protein sequence

2006-07-24 Thread Philipp Benner

Package: wise
Severity: wishlist

Wise2 is a package focused on comparisons of biopolymers, commonly DNA
sequence and protein sequence. There are many other packages which do
this, probably the best known being BLAST package (from NCBI) and the
Fasta package (from Bill Pearson). There are other packages, such as
the HMMER package (Sean Eddy) or SAM package (UC Santa Cruz) focused
on hidden Markov models (HMMs) of biopolymers.

Wise2's particular forte is the comparison of DNA sequence at the level
of its protein translation. This comparison allows the simultaneous
prediction of say gene structure with homology based alignment. There is
currently no other package that I know of that contains this type of
algorithm with a full blown gene prediction model and a hidden Markov
model of a protein domain.

Wise2 also contains other algorithms, such as the venerable Smith-Waterman
algorithm, or more modern ones such as Stephen Altschul's generalised
gap penalties, or even experimental ones developed in house, such as
dba (see section \ref{sec:dba}). The development of these algorithms
is due to the ease of developing such algorithms in the enviroment
used by Wise2.

Wise2 has also been written with an eye for reuse and maintainability.
Although it is a pure C package you can access its functionality
directly in Perl. Parts of the package (or the entire package) can
be used by other C or C++ programs without namespace clashes as all
externally linked variables have the unqiue identifier Wise2 prepended.
Java and CORBA ports are being considered - see \ref{sec:api} the
API section

Finally Wise2, although implemented in C makes heavy use of the Dynamite
code generating language. Dynamite was written for this project, by
Ewan Birney. There is a separate documentation for Dynamite found at
http://www.sanger.ac.uk/Software/Dynamite.
