That is fixed at the suPHP 0.7.0 version, see listed information at http://www.suphp.org/Home.html. If it is possible, please update the package. With that suPHP version you can not run. the debian packages of web-apps at the default locations outside the first doc root, e.g. you have /var/www and you will use the debian nagvis package.
