Please file new issues for bugs affecting specific apps. 1063640 is
just for the cursor not showing at all in GNOME Shell.

The impression I get is that the GNOME developers think some of the
breakage in other apps is expected and the apps themselves should be
updated. But you're welcome to file these issues upstream also. Debian
users are some of the first to get the Adwaita 46 Beta cursor theme
update so it's possible we will find issues that upstream is not aware
of yet.

I got problems running the simple-scan application and trying to crop 
the scanned document.  The mouse cursor does not change when trying to 
grap the crop-region-selector to resize it.

Did you upgrade your theme inside a running gnome session ?

Because in this case, you first need to log out/log in to really use 
mutter 44.8-3.


Meaning you will get this issue until you re-start a new session.

I believe this is fixed once we update to GNOME Shell 45. I see
references in the mutter 45 commit log to switching from hardware to
software cursors in that release. If that is what we need, then I
don't think it is reasonable to try to cherry-pick those changes to
44.

But maybe a more minimal fix can be found.

GNOME Shell 45 is blocked because we have been unable to get Magpie
into Debian which would break the Budgie Desktop. See
https://bugs.debian.org/1050237

I have increased the severity of this bug to serious and am leaving it
assigned to adwaita-icon-theme to warn people of the problem upgrading
to this version. Fortunately, adwaita-icon-theme is easy to downgrade
since it's just a single package without tight dependencies on other
things.
