From which version did you upgrade? It works correctly for me, that means the 
symlinks was converted to normal files.

I updated from the version that was in testing before...I think this was 
2.6.2-rc1-1

Since the file /etc/phpmyadmin/apache.conf is not used anymore the symlinks
in /etc/apache*/conf.d to this this should be removed on update / purge

If not the apache will fail to restart / reload on install / update with
