Thanks for the explanation. Will there be some documentation about the
transition or would it be better to upload a transition package (empty
package with a clear description of this fact)? The problem is that
otherwise people might wonder if it's safe to remove libnautilus2-2 and
nautilus-media.

There might be cases were users are using nautilus-media instead of
Totem to do their video thumbnails. By conflicting with and replacing
nautilus-media, users can utilize Totem for this functionality and more.

Is this needed or even necessary?

A Conflict is not correct, the packages don't have common files and can
be installed together.
