I think your problem is more beacause your trying to run debian packaged apps which stay in /usr/share and with root owner. Those kind of apps cannot be handled by suphp, and I cannot add a conflict on all those packages (and ti would be a bad idea as someone should run thoses apps with mod_php and others with suphp simultaneously). I'm going to change the default configuration to disable suphp for files in /usr/share.
