This is normal. The Build script may not exist when the clean rule is
called. In that case, the directory is already considered clean, and
errors are ignored.

  debian/rules clean
 dh_testdir
 dh_testroot
 /usr/bin/perl Build clean
Can't open perl script Build: No such file or directory
 make: [clean] Error 2 (ignored)
 rm -rf _build build-stamp Build
 dh_clean
  debian/rules build
 dh_testdir
 /usr/bin/perl Build.PL installdirs=vendor create_packlist=0
Creating custom builder _build/lib/My/Builder.pm in _build/lib/My

ERRORS/WARNINGS FOUND IN PREREQUISITES. You may wish to install the
 versions
of the modules indicated above before proceeding with this
 installation.

Checking whether your kit is complete...
 Looks good
 make: *** [build-stamp] Error 2
dpkg-buildpackage: failure: debian/rules build gave error exit status 2

I could not reproduce it.
Can you still reproduce it?
