I've never tested with multiple devices (and only just added libmtp 0.3.0 support so unsure if multi-devices would have even worked before) It could be a mtpfs issue or libmtp issue - do two 'Music' directories show up when they just run 'mtp-folders'? If they do then the problem is in libmtp.
