Well, mktexlsr is part of texlive-base-bin, which is build from the same 
source package... but anyway, thats hardly the point. (I wont bother to 
reassign this bug from texlive-base to texlive-base-bin, but go ahead, if you 
think it makes a difference.)

 So lowering the severity to normal. 

Uhm, why? You violate policy and FHS, this is not to be downgraded to normal 
just because you think it's no big deal. Please re-read #528021.

 texlive could be made to delete this file during purge.  The other
 alternative, removing /usr/local/share/texmf from either the default
 search paths or from the ls-R building path (or both) would
 potentially confuse lots of users - not a good thing.

Please re-read #528021. (It's long, but worth it.)

That does not help, because the bug only shows up if another
package *but* tex-common is installed and tested.

In the postrm of tex-common I found the following notice:

I have the file /usr/local/share/texmf/ls-R, hence the command above
won't remove /usr/local/share/texmf/ . When looking at the time
stamp:
